Are you talking about recurring payments, like paying your eBay seller's account each month? If that's what you need, then:
Sign into your PayPal account
In the financial institution column, click on "recurring payments"
Click "Edit funding sources"
If you just want to pay with your checking account when you buy something on line and pay with Paypal, PayPal ALWAYS pays by the following preference:
1-Money comes from your PayPal account first, if insufficient funds there, then
2-Money is deducted from your checking account, if insufficient funds there, then
3-Money is charged to the credit card you have on file with Pay Pal.
When you pay a non-recurring payment with PayPal you are presented with the option of paying by your checking account or by the credit card you have on file with PayPal. If you don't choose and if you have money in your PayPal account, the money will come from the PayPal account.
