Paypal is the middle man, they hold your money for you, and yes they take it from your account. My advice would be to go to your bank and setup another checking account and use that for just online transactions, this way it does not interfere with your primary checking acct. You can also then just transfer money from your primary to your secondary.

When you then sign up to ebay and buy something you just select pay by paypal. If you sell on ebay you can state you only accept paypal payments.

The money that is payed to you technically ends up in your bank account because your paypal account is linked to your bank account and you can transfer funds from paypal into your bank account and vice versa. Transfering money either way takes about 3-5 days to complete(to actually show up in either your paypal or bank account).

Just click on any Paypal logo on eBay search pages or item page, and it asks you if you want to sign up. Any payments you get go into your Paypal balance, and you can withdraw it into your bank account at any time.
